Atheists: How can this idea of intelligent design be refuted?

I don't think you can make a case for ID. The most common argument is of complexity. Christians ert that the complexity of our universe is evidence of an intelligent creator, but if that were true, then God being even more complex would also need an intelligent creator. I only see nature and natural processes with no intelligence involved.
